I may have a fungus in my St. Augustine(Floritam). Parts have browned (some yellowed) and it has been raining non-stop here(in Florida). My question is if I put down Fungicide and it turns out it wasn’t a fungus after all, will that hurt my lawn?

You may use a fungicide and never notice any changes, but underneath in the soil, you may have started something that will end up cost you in the future.
There is a great organic solution to fungus disease in turf. Use ordinary corn meal at a rate of 20 pounds per 1,000 square feet. I get it a lot cheaper at a feed store. Give it 3 weeks and your grass will start to fill back in. This solution will feed your soil microbes rather than kill them off.

If you try the fungicide you WILL NOT cause any damage provided you use the correct fungicide at the correct rates and by the label instructions. The best thing to do is to properly ID the fungus and treat from there. Cornmeal is a great organic fungicide and may have some preventative fungal properties. However, I have not been able to see it first hand “cure” any fungus.
ID the disease and treat accordingly……

are you seeing the classic “cigarette burns” on the leaf blade? brown patch fungus will respond somewhat to prostar- get a pro to apply it- works better as a preventative.
