We just laid St Augustine grass in our parkway. We level area, toiled, etc., We laid the grass in early July, have been watering 1 1/2 hours in the morning and 1 1/2 hours in the later afternoon. This was week one. On week two 2 hours a day. As we move into week 3, parts of the sod are turning brown? Why is this happening?

St A. is a grass not an aquatic plant. You are drowning it! Watering every three to five days is more than enough after the first week or so. You may have caused fungus and that may lead to chinchbugs.
Reduce watering significantly and see if the brown area goes away. If not you will likely need to spray for fungus or chinchbugs (my bet is fungus).

I agree with Alex. Your brown areas will likely not comeback, and the rest of the lawn may be severely stressed from the flood conditions.
